What happens at the moment of saving?
When you save a presentation as a PDF, what happens in the background isn't a file format conversion, as most people assume. What's actually done is to calculate how each slide looks on screen and draw that appearance as a fixed page. In a sense, a very high-quality printout is taken of each slide.
This distinction is critically important, because it entirely determines what will and won't come back in conversion. Everything that can be drawn onto a page exists in the PDF and can be extracted again. Everything that can't be drawn onto a page, meaning everything behavioural or structural, is permanently lost at the moment of saving.

Preserved: everything that can be drawn onto a page
The following are written to the PDF file and are largely recovered after conversion.
Text content. All the writing on the slides is present in the file, character by character, along with its coordinates. If the source is text-based, these arrive as editable text boxes after conversion. This is the most valuable gain from conversion; it saves you from rewriting the presentation's content.
Font formatting. Visual properties such as point size, bold, italic, and colour are stored along with the text and are generally carried over correctly. If the font itself is embedded in the PDF, the appearance is preserved too.
Images. Photographs and pictures placed on the slides are embedded in the PDF, then extracted during conversion and placed back onto the slides. Image quality depends on the compression setting applied when saving to PDF; images from a PDF saved at high quality come out very close to the original.
Colours and backgrounds. Fill colours, gradients, and background images are preserved because they're drawn onto the page.
Layout. Because each element's position on the page is stored as coordinates, the slides arrive after conversion with a layout resembling the original.
Lost: everything that can't be drawn onto a page
The following are never written to the PDF file and consequently cannot be recovered by any converter. This isn't a software shortcoming, it's the nature of the format.
Animations and transitions. Information about how a piece of text appears, in what order it arrives, and with what effect it leaves is entirely behavioural. Only the final appearance after all animations have finished is drawn to the PDF. Slide-to-slide transition effects are likewise not saved.
Speaker notes. A standard PDF save draws only the slide surface; the notes section never makes it onto the page. The sole exception is a presentation exported to PDF in Notes Pages format, in which case the notes are drawn onto the page and therefore exist in the file.
Embedded video and audio. These are time-based content and cannot be drawn onto a fixed page. At most, the first frame of a video remains in the PDF as an image.
Chart data. The table of numbers behind a chart isn't written to the PDF; only the drawn form of the chart, meaning rectangles, lines, and labels, is saved. After conversion these arrive as a group of shapes, not as an editable chart.
Theme and master structure. Colour palettes, font schemes, and slide layouts are structural information. Their visual results are preserved but the structure is lost; that's why changing the theme after conversion doesn't produce the effect you expect.
Hyperlinks and interactive elements. Links are preserved in the PDF in some cases, but carrying them over to PowerPoint after conversion isn't reliable; click triggers and interactive buttons are lost entirely.
Rebuilt: the part based on guesswork
There's also a third category: things not directly present in the file but inferred by looking at coordinates. This is precisely where the variability in conversion quality comes from.
In a PDF, text exists not as paragraphs or text boxes but as sequences of characters drawn at coordinates. The converter has to look at these scattered fragments and decide which ones should together form a single text box. Fragments that sit close together and share the same formatting are grouped; distant ones are separated. This decision is made with numerical thresholds, and it sometimes gets it wrong.
That's why after conversion you sometimes see a single paragraph split across three separate boxes, and sometimes two elements that should be separate merged into one box. With simple slides this inference is almost always accurate; with nested design elements, overlapping boxes, and freely positioned slides the margin of error grows.
Scanned PDF: a special case
If the source PDF is scanned, meaning the pages are effectively photographs, even the list of preserved items above doesn't apply. There are no text commands in the file to read; after conversion each slide contains only a page image, and no text can be edited.
To reach the text in these files, OCR, meaning optical character recognition, has to be applied first. OCR recognises the letters in the image and turns them into real text, but it carries its own margin of error, and recognition accuracy depends on scan quality. Because presentation slides usually use large point sizes and high contrast, OCR works relatively well on this kind of content, but you should still review the result.
What does this knowledge change in practice?
Knowing what's lost lets you make the right decision on two fronts.
Convert, or hunt for the original? If you only need the text and the general layout, conversion is perfectly sufficient and saves you hours. But if you need the animations, speaker notes, or chart data, no tool can help; spending your energy on finding the original PPTX file is far more productive. Checking backups, email attachments, and shared folders usually pays off.
How should you archive your own presentations? The most practical lesson here is this: archiving a presentation only as a PDF is an irreversible loss of information. Keeping the presentation file itself as well gives an incomparably better result than any conversion when you need to work on it later.

Are my speaker notes lost too?

Why can't the charts be edited?
Because there's no such object type as a chart in a PDF. When a bar chart is written to a PDF, the bars are drawn as rectangles, the axis lines as lines, and the labels as text fragments. The numerical data table behind the chart is never written to the file. After conversion you have the chart's appearance but not the data behind it; PowerPoint sees it as a group of shapes rather than an editable chart object. Are the slide theme and master preserved?
No. PowerPoint's theme system, colour palettes, font schemes, and slide masters are structural information belonging to the document, and only their visual result is drawn when saving to PDF. After conversion you'll see the correct colours and fonts on the slides, but because they aren't bound to a theme, they won't adapt automatically when you change themes.
